Migrating Your Peptide Business from Shopify to a Custom Platform

If you run a research-use-only (RUO) peptide business on Shopify or WooCommerce, you already know the feeling. The platform that got you off the ground is now holding you back. Your payment processor froze your funds again, your COA management lives in a patchwork of plugins, and you've realized your "ecommerce store" needs to function as a full business operating system. Shopify was never built for that.

Payment Processor Instability

Shopify Payments runs on Stripe, and Stripe's acceptable use policy explicitly restricts "pharmaceuticals, supplements, and other products that make health claims." Peptides, even sold strictly for research use, routinely trigger automated flags in Stripe's risk detection systems.

The pattern is predictable. You launch, enable Shopify Payments, and everything works for three to six months. Then one of three things occurs: a customer files a chargeback mentioning "peptides" in the dispute description, your monthly volume crosses a threshold that triggers manual review, or Stripe's automated content scanning flags product descriptions matching their restricted categories. The result is always the same. Your funds get held, you receive a vague "elevated risk" email, and you have 24 to 72 hours to find an alternative processor or lose access to your money.

PayPal and Square follow the same trajectory. You can switch to high-risk processors like Durango Merchant Services or PayKickstart, but integrating them with Shopify is never seamless. You lose access to Shopify's native checkout optimizations, Shop Pay, and the conversion rate advantages that come with a frictionless payment flow. You're essentially paying Shopify's monthly fees while bypassing the features that justify those fees.

Platform-Level Deactivation Risk

Shopify's Acceptable Use Policy (Section 1.4) restricts products that are "regulated, illegal, or potentially dangerous." While RUO peptides are legal, interpretation falls to Shopify's trust and safety team, and enforcement is inconsistent. Shopify gives you title, description, price, variants, and basic metafields. Most peptide stores handle COAs in one of three ways: uploading PDFs as product attachments through a file hosting app, linking to Google Drive or Dropbox folders, or manually emailing certificates after purchase. None of these approaches scale. They don't support lot-specific COA assignment, automated delivery based on the specific batch a customer received, or searchable COA databases where researchers can verify results independently. Data Migration: The Technical Checklist

Data migration is the most technically demanding phase. Every piece of data needs to be extracted, transformed, and loaded without loss.

Product Data

Use the Shopify Admin API (GraphQL preferred for large catalogs) rather than CSV exports, since peptide businesses need full metafield data. Capture core product fields, all variants with SKU/price/inventory, metafields for molecular weight/purity/sequence/CAS number, and images with alt text. Watch Shopify's rate limiting: the REST API allows 40 requests per minute, while GraphQL uses a 1,000-point bucket refilling at 50 points per second.

Customer Data

Export records including name, email, addresses, account status, tags, and order associations. Shopify does not export passwords, so plan a migration communication email with password reset links. Critically, preserve researcher verification status. Asking researchers to re-verify creates frustration and churn.

Order History

Export orders via the Shopify Orders API, including line items, fulfillment/payment status, tracking numbers, and notes. The API paginates at 250 per page. We recommend migrating 24 months of data for active display, with older records archived for reference.

Reviews and Blog Content

Export product reviews from Judge.me, Yotpo, or similar apps via CSV. Map reviewer data, ratings, text, dates, and product associations to the new review system. For blog content, export posts with full HTML, meta data, and images. Watch for embedded media references pointing to cdn.shopify.com, which will break post-migration.

SEO Preservation

A poorly executed migration can destroy years of organic rankings in days. This is the most overlooked aspect, and the stakes are highest.

301 Redirect Mapping

Every Shopify URL must map to its new counterpart with a 301 permanent redirect. Shopify uses predictable structures: /products/handle, /collections/handle, /blogs/handle/post-handle, /pages/handle. Your new platform may differ.

Crawl your existing site with Screaming Frog or Sitebulb, cross-reference with Search Console performance data to prioritize high-traffic URLs, and build the redirect map in a spreadsheet. Implement at the server level (Nginx/Apache config), not through application code. A typical peptide store generates 500 to 1,500 redirect entries including collections, tags, and pagination URLs.

Search Console and Indexing

Before the migration goes live, add and verify the new domain (or the same domain pointed to new hosting) in Google Search Console. After launch, submit the new XML sitemap, use the URL Inspection tool to request indexing of your highest-priority pages, and monitor the Coverage report daily for the first two weeks. You're looking for spikes in "Not Found (404)" errors, which indicate broken redirects or missing pages.

If you're changing domains (not just platforms), use the Change of Address tool in Search Console. This explicitly tells Google that your site has moved and accelerates the re-indexing process.

Canonical Tags and Duplicate Content

During the transition period, when both old and new sites may be partially accessible, canonical tags prevent duplicate content issues. Every page on the new site should have a self-referencing canonical tag. If you're running both sites in parallel during testing, use noindex directives on the staging version to prevent Google from indexing the wrong one.

Structured Data and Internal Links

Replicate all structured data (Product, Review, FAQ, Breadcrumb schema) on the new platform. Losing rich snippets in search results impacts click-through rates. Audit your current structured data using Google's Rich Results Test before migration, and verify equivalent output on the new platform. Also audit internal links in blog posts and descriptions for absolute Shopify URLs, then update them to the new structure. While redirects handle routing, redirect chains add latency and dilute link equity.
